狭义的转录组默认只包含mRNA，但是广义的转录组指的是细胞或组织中所有转录产物的集合，其中包含mRNA和非编码RNA（non-coding RNA, ncRNA）。非编码RNA目前的研究多集中在具有调控功能的small RNA（以miRNA为代表），长链非编码RNA（long non-coding RNA, lncRNA）和环状RNA（circular RNA, circRNA）上，而这几类ncRNA的调控对象都和mRNA有关。因此，全转录组即包含了ncRNAs和mRNA。全转录组测序即对以上四种ncRNA进行测序，并分析这四者之间复杂的相互作用关系。
